I want to use AD9361 in a (900 MHz-1250 MHz) band application.
For this purpose i want to make a pre-analysis by using one of AD9361 EV board and ZC706 Zynq board, and then implementing some applications by using HDL.
As i read the AD9361 EV board documentation pages, there is a balun on EV Boards for specific frequencies and this balun must be modified for our own applications.
In order to use AD9361 in 960 MHz-1215 MHz band (in a channelized structure with 1 MHz channel bandwidth),
which EV board is suitable for me and what kind of modification is needed to work in that band?
You can use the FMCOMMS2 EVB,
and customize the Balun as per your frequency band,

Does the selected balun will have a wide range enough to pass signals over the range 900 MHz-1250 MHz?
at the page you mention for configuration options, proper frequency range are as follows:
900 MHz : TDK HHM1564A4
1450 MHz: Johanson 1450BL15A200E
Both baluns have narrow frequency range such as 100 MHz and therefore the configurations will not work for
a band covering 900 MHz-1250 MHz.
I think i must select a custom balun which will work in a wider band that is not given in the page.

You can validate your use case using FMCOMMS3 EVB which is showing good characteristics for your band of interest.
