Do you see any technical difficulties in using another custom FPGA board that is similar, but not the same for supporting many more sensors (100's) on the same board?

The reference designs are built to be portable and even have a porting guide if you want to move to a different FPGA. We generally expect that the evaluation system’s components will be different than your final system. However, we also assume you will want to be able to reused as much as possible between the designs. Shortening your development process.
