2. The BF524 part I don't know what its exact function is. Can I leave it out?

Kindly note that, ADV7842 doesn't support LVDS Out.
In general, Scripts can be useful for verifying the hardware and scripts for the evaluation boards show how to configure the ADV part. If output formats change we have to re-configure the device.
But for the actual product, by using software driver with BF524 microcontroller support that enables repeater functionality and this in turn will avoid running the register configuration each & every time whenever we power on the board and it automatically connect between source and sink.

Yes you can use another controller since microcontroller will act as a Master for initiating the I2C Read/Write commands.
