What you are seeing in the results is normal.
The voltage in the waveform for bipolar output is calculated based on the formula below (page 48 of the datasheet):
CODE = 2^23 ((AIN * Gain / Vref) + 1)
When you change the Gain of the PGA, the change is reflected on the output code. You can verify this by looking in the output code by changing the Units of the waveform to Code (HEX) or Code (Dec). The software will then solve for the input voltage based on the output code and your Gain and Vref settings and that is what is shown in the graph. You should expect that this voltage is very close to the input voltage you set.
The results you see actually verifies that the software is working fine. This means that the ADC was able to measure the input voltage correctly.
