mysterious .mak files

I a highly IDE-centric type of programmer.  When I want to compile files I use the IDE, don't usually need to touch the mak files.  But if I try to do something like change a .h filename, my mak file becomes obsessed with using the old name that was #included once upon a time in the past.  Sometimes I have been successful with manually editing the .mak file.  But sometimes the manually-edited mak file gets subsequently modified by the tools and I don't know how.


1) Is it ok to manually edit a .mak file when using the IDE for development?


2) When will the tools (IDE) modify the .mak file?
