What should I do if I am not using one or more of the outputs your clock is generating? If there are multiple options, what are the pros and cons of each?
You should disable the drivers and dividers (provided they are not shared with used outputs) of any unused outputs. This reduces the power dissipation of the device and reduces sources of possible coupling onto other signals. You should also provide an AC ground to the output by connecting a 0.1 uF capacitor from the output to a ground or DC supply.

There no dangerous with self-oscillation excitation?
Some clarification is needed here. The AC ground in only meant for unused outputs which have been disabled/powered-down. This is to remove any coupling on the pin from internal or external sources. Any unused outputs which can not be powered down can be left floating, but should be terminated as described in the datasheet.
