Also how to implement an SDR applications using the above mentioned two modules??
This is beyond the scope of the support that we can offer -- FMC is a public spec the connectors are spec'ed out there, our schematics and gerbers are posted. It's unlikely in our opinion that the Spartan-3 found on the Altium board would have the performance required to handle the datarates required by the FMComms1 platform.
If the carrier (in this case the NB) doesn't have a standard compliant FMC, you will have to use an adapter board. If you are looking for suggestions for an adapter board, I am not familiar with the NB. It seems to have an expansion header, but the I/O may be limited (you will have to give up a few LSBs) and may not be optimal. You will also need to consider power requirements, or provision for those on the adapter board.
Also note that we do not have a reference design (on another carrier with the same part) for any of the FPGA choices on the NB.

I could think it possible to implement the FMC male connector and connect the FMCCOMMS1-EBZ via it.
Would you please tell me the specific FMC-LPC connector which is suitable for FMCCOMMS1-EBZ to buy?
Do you know any LVDS_25 chip which can serve for max number of pins?
