Can I reprogram the processor PLL at any point in my application or can it only be done once at power-up?

You can program and change the processor core operating frequency (and consequently the frequency of all peripherals and interfaces that derive their clock from the core) at any time in your application. The only requirements are that the correct procedures be followed while modifying the PLL, in order to allow for the PLL to lock to its new frequency (usually taking upto 4096 core clock cycles).
