AD9361 Reference Design - are there different versions?

we have developed own IP-cores for modulation and demodulation and integrated it with ADRV9361-Z7035 using Matlab/Simulink and the design flow installed with Communication System Toolbox Hardware Support Package. However, when we tried to integrate the bitstream with the Linux version that comes on SD card together with the ADRV9361, there is no communication between our software and the IP-cores and the OS displays many errors or even crashes (e.g. we are not able to control AD9361: setting carrier frequency, etc). We have also tried to use the ADI BSP for Matlab workflow with our model, however in this case the process stops with some errors and the modified reference desing, incorporating our IP-cores is not generated at all. We suspect that the reference design installed with Communication System Toolbox Hardware Support Package is different from the one that comes on the SD card and also the one that is installed with the ADI BSP for Matlab. Can you confirm and explain the differences, if there are any?
