Building Binary vs hex

Hi there, My program is designed to be built in hex but I accidentally built it in binary and flashed it to my BF561. It appears to be running, but my programs that I normally use to reflash and communicate won't talk to the DSP anymore. Can you give me some details on what the different is in how programs are built in binary vs hex? Is there a simple fix I can make to my external program's communication protocol in order for them to talk again?
