It might not even respond at that low of frequency (it looks to be near 30 Hz). The AD8307 will only have a couple of cycles to respond to in the time periods you are quoting above. What is your frequency(s) of operation? I may be able to measure the…
You should probably attenuate the reference signal a bit, down to 0.5 Vpp range.
1MHz is a little low in frequency. Take a look at the attached app note for low frequency operation of detectors.
