The ADL5317 does multiply the APD current, it divides the current by 5. So 50nA of APD current would become 5nA (which is still in the range of the AD8304). This setup should work for you provided that the currents aren't too low. What is the current range of your MPCC?
This application is for detection on very low light levels. The current variation is very small. Notwithstanding, the major contribution is the MPPC dark current and it depends on the bias voltage, so typically the current is in the 5 - 200 nA range.
