In AN-2623, steps 5 and 6 describe calculating an integer N to calibrate for 10GHz, the lowest calibration frequency. No fractional word should be entered: 
In the case of 120MHz reference, will we have to set R=3 so that 40MHz will yield an integer value?

If you need to operate all the way down to 10 GHz with a PFD of 120, yes you need to divide down the reference frequency. However if you minimum frequency is not 10 GHz, then you could, say, go with an Nmin of 84. With a 120 MHz pfd, that would give you a minimum frequency of 10.08 GHz. Might that work for you?
Eamon, we do need to go down to 10GHz (and down to 5GHz with the divider). So we will divide the PD frequency to 40MHz for fast cal.
