Should be okay to leave 5V supply powered while 3.3V supplies are off. We don't have any reliability data at this condition to confirm this though, so to be safe I would recommend brining them off/on at…

Should be okay to leave 5V supply powered while 3.3V supplies are off. We don't have any reliability data at this condition to confirm this though, so to be safe I would recommend brining them off/on at reasonably close to the same time if possible.
It is more important that the 3.3V supplies should not be on when 5V is off, as this can result in damage. Also important to keep the two 5V supplies (VDDCP and VDDLS) at the same voltage.
