When designing with the MAX17690 device, which value for the maximum CS current limit threshold should I use?

You should use the minimum given in the EC table of 90mV (for VSET = 0.8V). To design for worst case scenarios the minimum value for the maximum current limit threshold should be used on this pin to ensure the device does not go into current limit before hitting it's maximum output current. This is a crucial factor when designing for the limits of this IC.
