Is it possible to use multi-secondary transformer to generate,starting from 24V, two isolated and independent 5V voltages (each with different ground reference)?

I agree with Alex comments. You might need a customized transformer. LTspice is a good tool to use to verify the ratios.
However, please note that LT3999 is not a regulator. It is basically running with open-loop. The duty-cycle may change with VIN, but it will not respond to any change in load current as it does not have a feedback loop.
