I'm designing a board the the LTC2979. I need to know the pinout of the DC1613A header so that I can add it to my schematic. I also need to know what type of header (0.1" or 2mm). Finally figure 31 of the LTC2977 datasheet shows how to connect isolated 3.3V to the device for programming, so I assume the DC1613A is providing the power. How much current can it provide.

You are correct, the DC1613 dongle provides 3.3V power to your board, and can source 100mA.
It is a 2 mm pitch header. We've defined pin 1 as shown in the attached image.
