Can we configure two different Bank selects for the same SDRAM of 64Mbyte?

I am assuming that the SDRAM part you are referring to has 4 internal banks (becausethose are the parts supported by Blackfin). If that's the case, yes, then youwould need 2 bank selects to select 4 banks.
The BF537 HRM lists a table of all possible SDRAM configurations that can begluelessly interfaced to the SDC - page 6-29, BF537 HRM. That table shouldprovide more clarity.
