Is it possible to use the maximum encoder deviation when the shaft direction is inverted?

I am running into the issue that when I invert the shaft direction, the encoder deviation will stall the motor, because the encoder counting is not inverted, and I couldnt find a command to invert the encoder direction?
Is there a way to invert the encoder direction?
