Can you further elaborate on the question? Are you using the primary and auxiliary ADC, or are you using channel 1 and channel 2  with the primary ADC?

Using any two channels only with primary ADC or using any two channels only with auxiliary ADC can both lead to this phenomenon: When the analog signal applied to channel 1 changed, the samples on channel 2 also have been changed and the signal is single-ended.

If you use the ADC in single-ended mode, could there be noise in the negative end of the ADC input (ADC5)? That's why there is a difference in Channel 1 and Channel 2 samples.

What are you using for the signal source, and how is it connected to the part?
