In the Datasheet of MAX31865 a capacitor value of 100nF for 100 Ohm RTD and 10nF at 1000 Ohm RTD is required. Is there any disadvantage if 100nF is used for both 100 Ohm and 1000 Ohm RTD?

There should be no issue in using 100nF for both 1k Ohm and 100 Ohm. The only thing that will get affected is the corner frequency and the time constant. The response time will be slower when 100 Ohm is used with 100nF instead of 10nF. If this is not a concern for the design, same capacitor value can be used for both RTD.
