Should I make the pin terminal the pull-up or a pull-down?
1. _CS (pull-up or a pull-down?)
2. U/D_ (pull-up or a pull-down?)
3. CLK (pull-up or a pull-down?)

Hi,
It would depend on what circuit you want to implement. One typical implementation of the push-button control application is as shown below.
CS' is pulled down to ground. U/D' and CLK are pulled up via resistor to 5V.
